The Role

Flagship Pioneering’s Pioneering Intelligence (PI) initiative is seeking a talented Principal Scientist to join our Molecular Modeling & Design (MMD) team. MMD is creating a center of excellence for biomolecular design, building a platform for design that incorporates the latest AI and structure-based technologies and leveraging that platform to accelerate innovation across Flagship’s entire venture ecosystem. MMD collaborates with the AI scientists in PI’s Labs team to bring the bleeding edge of AI science & engineering to bear on the life sciences

Responsibilities:

• Work with the PI team to identify, create, implement, benchmark, and scale techniques at the intersection of biophysics and AI for molecular design.
• Work on projects within the Flagship ecosystem to deliver state-of-the-art computational strategies that are tailored to venture’s scientific and business needs.
• Develop, test, deploy and maintain industry quality pipelines on cloud infrastructure.

Qualifications:

• PhD in biochemistry, biophysics, bioinformatics, computational chemistry, computer science, AI/ML, or a related discipline solving biological problems using computational approaches.
• Demonstrated experience with computational approaches to the modeling, simulation, and design of biomolecules (proteins, peptides, DNA/RNA, small molecules, etc.).
• Demonstrated experience in a programming language such as Python, C/C++, Jave, etc.

Preferred:

• 5+ years industry experience.
• Experience with modeling and design software such as:
  • Rosetta, OpenMM, GROMACS, Schrodinger, Discovery Studio, MOE, etc.
  • RFDiffusion, ProteinMPNN, Chroma, AlphaFold, ESMFold, RoseTTAFold, etc.
• Experience applying language models to biomolecular design.
• Experience developing novel AI, structure, or sequence-based methods for biomolecular design.
• Experience developing or utilizing AI-derived force fields.
• Experience performing molecular dynamics simulations and dynamics-based calculations such as FEP.
• Experience with bioinformatics approaches for analyzing sequences.
• Experience with modern frameworks for deep learning and machine learning, e.g. PyTorch, JAX, SageMaker, etc.
• Experience with modern software development and cloud services, e.g. Git, Docker, AWS Batch, Step Functions, EKS, etc.
